SIMILARITY MATRIX

A similarity matrix is 
a matrix of scores showing the similarity between two data points. The model is used in sequence alignment, higher scores are given to more-similar characters, while the lower ones are for the not so similar characters.  Matrices that are similar show the same linear changes under two different bases.
